For LEGO Batman 3 (BLUS31434) the Trophy Manager does not list all 71 trophies. Only the 41 main and 15 out of the 30 DLC trophies. This game does not have hidden trophies. However the “dev_hdd0” trophy section depicts all 71 icons including the missing trophies not in Trophy Manager. I am wondering how to fix this discrepancy.

Can you confirm that in the trophy folder for the game in dev_hdd0/trophy, in the TROPCONF.SFM file, all trophies are included within the file? If they're missing there, that explains why they don't show up in the RPCS3 UI.
It might be fixed by some on-going trophy fixes at https://github.com/RPCS3/rpcs3/pull/14040 so that's worth testing as well
