This seems to be an ongoing issue with SDL controllers. SDL seems to drop after selecting a game from a multigame menu. I have found a work around specifically for MGS HD collection and a Bluetooth Stadia controller but I think it might work for you if switch "turn off/on controller" with "unplug/plug in controller". From my post: "have the controller turned off when you run RPCS3. Go to Pads and set your keyboard as your controller, and check the bindings so that you can d-pad in game. Run the game you want to play (For game collections like HD Metal Gear use the keyboard to select the game you want to play in the collection). Once you hit the game main menu of the specific game you want to play, you can turn on the Stadia controller, and then go to Pads again and switch your controller back to SDL (I haven't had any issues with it not detecting my controller at this point). it should be good for that play session after all that. " 
It's annoying cause SDL just worked for like half of last year and then an update broke it in this specific way.
