To remove the graphical glitches, disable "gpu texture scaling".
Recompiler on for spu and ppu.
With "gpu texture scaling"
   
Without "gpu texture scaling"

GPU Texture Scaling is enabled most likely why, remove your custom configuration.

That was exactly what was wrong, thanks! I had to enable the debug menu via the ini file but it was checked in there.
